Screening Set 6 Following is the tentative version of the first human linkage mapping screening set from the Cooperative Human Linkage Center (CHLC). This compilation is also the sixth version of the Weber lab screening set. Primers for the markers within this set are available from Research Genetics, both in unlabeled and fluorescent dye-conjugated forms. Note that the current set represents a substantial improvement over Set 5 (Dubovsky, et al, Human Molecular Genetics 4:449-452, 1995). In particular, the fraction of tri- and tetranucleotide repeat STRPs has been substantially increased. Some average heterozygosity (about 3%) was sacrificed in order to increase the numbers of tri- and tetranucleotide STRPs, but this tradeoff was judged worthwhile because of the much greater ease by which the tri- and tetranucleotide markers can be scored compared to dinucleotide STRPs. The current set also contains markers from the X and Y chromosomes (set 5 included markers only from the autosomes). All of the markers within the current set have been tested using radioisotopes, and many have also been tested using fluorescence. Virtually all of the markers within the current set will be evaluated with fluorescence in the relatively near future. Combinations of markers for simultaneous amplification and electrophoresis are being assembled at Marshfield and in other laboratories. A list of these combinations for the current screening set should be available relatively soon (see combo files). A summary of the current screening set is shown in the following table. The low density set is a subset of the full (high density) set with much higher average spacing between markers. The low density set may be useful in some applications as a first pass screen of the genome. The very best quality markers from the full set were chosen for the low density set. Some of the column headings require explanation. The “Set 6A” column indicates whether a marker is included within the low density screening subset. The “non” column refers to markers with alleles which differ in size from other alleles by values other than integer multiples of the repeat length. A tetranucleotide repeat marker, for example, with a (+) in the “non” column will often have alleles which differ in size by 1, 2, or 3 nucleotides from other alleles. The “total quality” column is based on a subjective scale of 1-5 with 5 being the highest quality. Quality is broken down into amplification strength, the amount of PCR background, and scoreability . Virtually all of the markers within the current screening set are of high quality. The “cM” column refers to the approximate map position of each of the markers along each chromosome. Numbers shown in this column were obtained from new linkage maps constructed using only the markers from the screening set. The “cM between” column indicates the spacing between adjacent markers. The “allele size/bp” column indicates the size range for the amplified fragments for each marker. The “1331-01” and “1331-02” columns indicate the genotypes for these two reference individuals (parents of CEPH family 1331). DNA for these two reference individuals can be purchased from the NIGMS Human Genetic Mutant Cell Repository in Camden, New Jersey. The type and repeat length for most of the markers within the screening sets are indicated by the marker name. For example, GGAA3A07 is a CHLC “GGAA” tetranucleotide STRP on chromosome 1. Dinucleotide repeat STRPs within the screening sets can be recognized by the Genethon marker names or by the Mfd (Marshfield) marker names.
